Document Summary

Chromosome-wide matrix of interaction frequencies (hi-c contact map/matrix) How do we get an overall view of chromatin folding from hi-c data. Hi-c data will come back as sequencing results. In the end, you"ll have all the sequences. Take the paired-end reads and map them back to the reference genome. If x is part of one part of the chromosome and x is part of another piece of the chromsome. Now we know that those two sequences are close together in 3d space. Have to do that for all the paired-end reads. This is displayed as a hi-c matrix. The intensity of the color = represents the frequency of contact. Eg. in the sequencing file we find that x and y interact together = 1. If you get another file that says the same thing = 2. The more frequently the interact = the darker the color will become.
