Most studies only show an association or correlation: certain types of microbes/microbial genes tend to be more present in certain types of diseases. Note that other mammalian models are used for the study of the microbiota, however, they come with their own complications and pitfalls namely price. Individual microbes or populatiins can be reintroduced into germ free or abx treated mice. Start with germ free and inoculate known species then keep in sterile environment. Note that everything that comes into contact with the mice is sterilised (irradiated water and food, filtered air etc) That means that they will eat each other"s excrement. If you"re keeping multiple mice in a single cage, they must all be exposed to the same strain of bacteria for this reason. In normal lab mice, we only share about 30% of bacterial species. Humanized mice models provide us with means to determine causality. It also provides us with mechanisms of interactions.
